ECU / engine change

Greetings members. I own a 2008 G3 WRX, bought it in a sick conditions, was burning tons of oil. I have purchased a damaged 2012 WRX and swapped the motors over, the motor in the 2012 car was running fine (after the timing belt was changed, caused by the plastic cover cutting the belt - crash damage).
Initially installed the 2012 ecu into the 2008 car as I guessed it would need to follow the engine, car cranks but would not start, I reverted to the original ecu and the car starts but the motor rattles, at first thought it was big ends or other mechanical issue but now I think its because of the incorrect ecu Maybe detonation
So my question is - will the car not start because of a ignition key / ecu mis-match If such a thing exists ? Or it something else and what can I do to fix it?

By swapping the motors, are we talking the whole engine?

If it was just a bottom end swap, you should be able to keep the ECU from the 08 (as this is coded to the ignition barrel and won't work with the donor cars ECU) and it should run.
